Using a gold-standard dataset and resampling, we evaluated several statistical analysis and imputation procedures for LC-MS/MS data. We show that limma has the highest sensitivity. Imputation reduces sensitivity or inflates the number of false positives. Therefore, we recommend the application of limma on non-imputed data for the analysis of high-throughput proteomics data.

Respiratory syncytial virus (RSV) causes many cases of severe respiratory tract infection in infants, but predicting which infants go on to develop severe disease and require hospitalization is difficult. Using transcriptome data and support vector machine learning, we describe a 84-gene prognostic signature that separates patients that need high-level medical care from those that don’t.
